Doc Vs. Aliens é um jogo shoot em'up (de nave), que se passa num futuro próximo, onde conta a história do Dr. Ferdinand Stein, que foi preso no manicômio por achar que as previsões dele (de que os alienígenas iriam atacar) estariam erradas.
Todavia, cientista estava certo e alguns dias depois eles invadiram a Terra. com o ataque acontecendo, um dos alienígenas acabou parando no manicômio e, sem querer, liberou o Stein. O objetivo do ataque é por causa que a humanidade está poluindo o espaço e, como consequência, prejudicando outros planetas.
Então para o Ferdinand precisa sair do Planeta natal, viajar até o espaço para alcançar o
portal e , finalmente, ir ao Planeta Loo para tentar fazer um acordo de paz entre eles.
